So I am connected to 3 different networks in irssi on Windows. Since Ctrl+X
doesn't do anything on Windows, how do I join different channels in all 3
of the networks since you can't manually switch between networks?

Hello James,

have you tried "/help join"? The /join command has a servertag option, so e.g.
"/join -freenode #yourchannel" will join a channel on freenode network.

Yes, it says there's no help for join. But thank you, adding the network
tag worked.
